Grolle<b> </b>is a conservation-priority complex thalloid liverwort with a restricted distribution in Europe and is protected under the European Habitats Directive. Here, we present a population-level dataset of plastid and mitochondrial genome sequences, generated from 68 accessions representing 20 populations collected in Slovenia, also including the species' <i>locus classicus</i>. Genomic DNA was subjected to shallow whole-genome shotgun sequencing and organellar genomes were <i>de novo</i> assembled. Complete or near-complete plastid and mitochondrial genomes were recovered and annotated, providing a reference framework for assessing extranuclear genomic variation in this species.
