<dc:description>
Cobitid loaches are widely distributed across Eurasia and exhibit remarkable karyotypic and reproductive diversity, with several taxa forming stable interspecific hybrid complexes. Among them, the Korean loach Cobitis hankugensis serves as a key evolutionary model for investigating hybridization, polyploidization, and non-Mendelian reproductive systems. Here, we present a high-continuity, chromosome-level reference genome of C. hankugensis generated by integrating PacBio long-reads, Illumina short reads, and Hi-C scaffolding. The final assembly spans 1.32 Gb with a scaffold N50 of 46.57 Mb (longest scaffold: 85 Mb) and a BUSCO completeness score of 98.2%. A total of 24 chromosome-scale pseudomolecules were anchored, representing the vast majority of the assembly. Structural and functional annotations identified 47,643 protein-coding genes, of which 92.6% were functionally annotated. This high-quality genome assembly provides a foundational resource for comparative genomics, karyotypic evolution, and the genetic mechanisms underlying hybridization in freshwater fishes.
</dc:description>
