<dc:description>
This project provides a reproducible pipeline for processing homologous genomic sequences and generating SNP datasets. Unaligned FASTA files are first organized in the TestData directory and aligned in batches using MAFFT through the aligned.sh script. The resulting multiple sequence alignments are stored in the aligned directory. SNP.py then identifies variable nucleotide positions and converts them into structured SNP outputs for downstream comparative genomics, phylogenetic analysis, and antimicrobial resistance research applications. In September 2026, an Escherichia coli (E. coli) test dataset was added to support pipeline testing and validation.
</dc:description>
